Cannondales run a bit long and if you've got long legs and a short torso, you may have some trouble being comfortable. Also, if you're a new cyclist (and it sounds like you are) it takes time to develop the core strength and physically adapt to the position. So it's really hard to say exactly what is causing your issues. Talking to a fitter should help, but you can also experiment on your own with bars and stems.
