Spoke to the person who will be building my SL3 Roubaix Works Di2 (can't really call it building because I'm assuming Specialized ships it pretty much ready to go out of the box) and he said no problem and will swap the 27 that comes with a 28. Sounds like you adjust the end points and are good to go.
