As your pads wear, you should be adjusting the brakes to compensate. To be fair though, that is just paint rubbed off, I wouldn't be concerned about it.

Most pads for carbon wheels (especially the cork ones) wear much faster than pads for metal wheels... be prepared to change/adjust them much more often than your current setup.
