You can use it without any real issue other than looking a little odd.

The long stem are intended for deep carbon rims. They actually get longer than 60mm. It's probably not worth shipping back one tube-- maybe if you bought 5 or something. I'd just use it and bear in mind next time to get a 30-40mm valve.
