Did the problem start before or after the new parts were installed? If after, I would look at everything that was changed, especially the headset since it doesn't sound like anyone's checked that out yet.
I have a one-month old road bike that started making clicking sounds when I pedal. I could have sworn it was coming from the bb or one of the pedals. I took it back to the LBS. They fixed the problem, which turned out to be not enough pre-load on the headset. I had changed the stem and didn't get the top cap screw tight enough before tightening the stem. At first I thought they were crazy because the noise did not sound like it was coming from there and I hadn't noticed any play in the headset, but the LBS said they never did anything to the bb, and the noise is now gone. They told me it is fairly common for people with headset problems to think the noises are coming from the bb.
If he feels the noise in the pedals it is likely not the headset although it could easily be in the freehub. I have had freehubs that would only partially engage and sometimes they would randomly fully engage and you would feel a little pop in the cranks. Swapping the rear wheel for a known good one could help eliminate this possiblity. Even though you have a damn fine quality hub there is still the possibility of manufacturing defects.
