I've only done it once. Bilbao to Burgos, where it was impossible to take the bike by train (so that may have made the bus people more willing). All that was required was to align the handlebar with the rest of the bike. No boxes are anything, we just took the panniers off and shoved the bikes in the hold. I guess we must have been lucky.
