Everything else being equal, 36 hole wheels are stronger due to their higher spoke count. The downside is that they weigh more and have a higher wind resistance.

Back in the day, 32 vs 36 hole choices were important but I get the impression that wheel design has improved so that 32 hole wheels are stronger than they once were and 36 hole wheels are not as popular.
