With mechanical discs, your front brake cable will be routed somewhat differently than with cantilevers, but still, you should be able to arrange things so that there's no interference with the handlebar bag. Here's a pic of my canti-equipped LHT, with an Ortlieb handlebar bag attached. As you can see, the handlebar bag doesn't interfere at all with the brake or shift cables.
