A bad/sticky valve stem could cause the tire to flat out intermittently. You may also have further embedded a puncturing object into the tube when you inflated it the 2nd time, acting like a thumb in a dike.

I'd remove the tube and inspect both it and the tire. Run a cotton ball around the inside of the tire to find any tiny fragments that may be embedded.
