Yes, the trunk bag does block the pannier mounting rails. The Explorer rack will hold the trunk bag (with or w/o built in panniers) or independent panniers, but not both at the same time. Topeak has a Super Tourist rack that will allow mounting both independent panniers and the trunk bag at the same time.
