As long as they still have room for foot passengers, they'll still take cyclists. Best to be there and ticketed before loading starts - that way you're generally first on and first off (with some exceptions). Unless the ship has reached it's license limit (the maximum number of people Transport Canada says we can carry), they'll sell you and your bicycle a ticket.
