sounds pretty much exactly like my dorm room freshman year. we weren't allowed to loft the beds over desk - they didn't even like it when we put them up on cinder blocks turned the tall way. we could only bunk the beds. if you did that, you'd free up a lot of wall space. but then you have to argue who gets bottom bunk!
my guess is even if you turn your desk so that it sticks outwards from under your bed, there won't be enough room for you to comfortable sit and pull out your desk chair and have your bike there.

i'm pretty sure you're going to have to just set up the room with your roommate and see what kind of setup you can agree on, and go from there.
