For the last 4 years, I've had a set of Transit waterproof panniers from Performance. I paid $60ish for the pair. They are made of rubberized nylon and are setup like drybags with rain flaps. I've ridden through very heavy rain several times and have never had a drop of water get to the inside.

Sadly, I haven't seen them for sale anymore.
