It might not damage new hoods, but on any brifters old enough to gum up, the rubber is likely to go all sticky and smeary if you get WD40 or any other oil-based solvent on it.
I think that Al1943 meant that spraying WD-40 inside the mechanicals won't harm the hoods. As long as you keep the solvent off the hoods, it shouldn't be a problem.

Taking the shifter off and soaking it in solvent would definitely damage the hoods however and is totally unnecessary.
