Everything else being equal, yes, smaller rims make for stronger wheels. For example, a wheel built with 36 spokes and a 20" CR-18 rim will be stronger than a 27" CR-18 rim, given the same spokes and flange dimensions. The bracing angle is better for the smaller rims for a given flange width. How much difference it makes, I can't say.
