I rarely do this, but I wouldn't feel guilty taking my bike (or tons of luggage for that matter) on the subway at rush hour. It would be aggravating, cuz it's such a pain, but no cause for guilt.

Also, technically, you are supposed to wheel your bike back to the very last car. you can be fined for having a bike in other cars, though I've never heard of that happening. when I have done this, I go to the back car, because there's usually lots more room.
