I think it's a bit of a fine point to keep the heads-in spokes on the outside of the flange... good to do, but not the end of the world if you mix them up IMO. I think the main thing is that any spokes mounted head-in need a bit of an extra bend put into the elbow; I doubt it matters a damn if you re-use such a spoke in a head-out position... maybe.
