On the other hand the neck gets a bit more sore on the TCR over long periods of time (5hrs +).
Plumb bob method is the standard way for measuring saddle setback, so I'd still try it. It's good that you're aware of the margin of error, but a few measurements averaged should give you some idea on where the saddle is on each of the bicycles.

Regarding neck pain, it could be that you still need to get used to the more aggressive position, if you don't often have rides that long. What can help without changing anything on the bicycle is to try to rotate your hips forward a bit more, and then focus on straightening your upper back, pushing your chest out and relaxing the elbows and shoulders in order to decrease the flexion in the neck.
