The best place for a bike is inside the car if you can manage it. That's where I put mine (and I use a bungee to keep it there for safety purposes).

BTW, my riding partner carries his 2013 Trek Madone 5.2 on a bike rack on the back of his Jeep Wrangler. He's been carrying his bikes (carbon included) on bike racks for years and has never had problems with the rack scratching or damaging the frame.
