All else being equal, deep sectioned carbon rims are not as comfortable as shallower aluminum rims. It's not a huge difference, and tire width and pressure is a bigger difference, but there is a difference.
Thanks for the feedback, that's exactly the sort of info I was interested in. I'm assuming the rims stiffness (due to depth) results in just a slightly harsher ride?
