I'm not sure I follow your point. But you don't need to take your brakes off to use the bike on a trainer. The brakes are simply irrelevant. Stop pedaling and the rear wheel will stop in short order. Also a good fluid trainer will give enough resistence that you don't need to use the brakes to add to the resistance.
