If you measured everything correctly, and you decided to go with Di2, and that's the only way to fit the Di2 FD, why not? Cutting it off won't compromise frame integrity, the clamp should work if it worked on another build, and if the cutting is neat, filed and polished you wouldn't even need to paint it.
