As I indicated in the initial response to your OP I agree that the issue is due to your higher level of exertion on the shorter, but harder, ride. Since you're using an HRM, I'd use that as an indicator. Make a note of what your heart rate is during the climbs on the longer route and limit your climbing speed on the shorter route to what you can achieve without exceeding that heart rate.

Yes, it may seem as if you're almost standing still - and you may find it helpful to have some lower gears so you can limit your exertion while still having a reasonable cadence.
