yes, it is possible to over tighten a square tapered crank arm bolt so as to take out a millimeter or two of chainstay clearance.

i've have fashioned (4) shims from thick aluminum foil in order to get a millimeter or two back. kind of a tedious job. you may also benefit from a BB shim on the fixed cup side. they are available. like these
