Chemicals attack all the metal to which they are applied. Damaged parts of the rim could actually be affected more than undamaged portions, and no chemical is going to "smooth out" metal anyway. If there are any abrasive particles trapped in the brake pads the problem will reoccur. Some scratching is inevitable, unless you want to display the bike rather than ride it.
