Need to do maintence on creaky and neglected Trek Fuel Ex 9

After about 4 or something years of riding, the time has come.
Cheap and striving-to-be-frugal CrimmenyBibble has come to you for advice.

Issues of priority that Crimmeny needs help with:
1) Unidentified creak-sounds
Proposed solution: Grease and retorque pivot points
Question - What cheapest non-junk mostly-accurate torque wrench should be bought?
Question - Park Polylube, ok to use here?
Grease headset
Question - Park Polylube, ok to use here?
Question - Do I need special tools for this bike's headset?
Bottom Bracket maintenance
Question - Are allen keys enough for this bottom bracket to take apart
Question - Park Polylube, ok to use here? Or is it really essential to have bearing grease?
2) Latent rear derailleur shifting
Have cleaned/lubed all derailleur parts, including hand shifters up front.
Latent gear shift of usually one cog will occur, even when shifting one at a time.
Usually happens in the range of mid to smallest cogs.
Suspected fix: Clean (lube?) all cables & housing somehow. Need help on this.
General things already taken care of:
Replaced front shock oil & seals
Adjusted derailleurs

Things to be done that Crimmeny doesn't need help with:
Maintenance/seal replacement of rear shock
Brakes

If all of these things are done, Crimmeny figures that creaks and issues and maintenance will be taken care of.
