The spots are examples of what is called "character." It happens when you use something rather than store it in cotton-balls. My bikes (steel and aluminum, no CF yet) all have plenty of character. All kidding aside, just enjoy the bike and don't worry about it. I doubt that either the frame or the paint job is in serious trouble. Could also be a minor flaw in the color coat (not the clear coat) that you just never noticed before.
