I meant that the actual lever where I press the brake, isn't so effortless to press any more. Instead of the brake lever "sliding" until the pads make contact with the rim, it is harder to push, and seems like it takes 3 or 4 "steps" before the pads make contact. I was thinking maybe I messed up the wires somehow when disconnecting the rear brake, because this was my first time doing it.

What could be the cause of this? The front brake lever is so easy to push the the rear used to be the same, now the rear is "rough" and feels like there is friction when I press it.

This happened to me once when I disconnected the brakes on my Salsa. The brake cable goes through a roller, and it had gotten off the roller track and jammed down beside the roller instead. I suspect that in your case, the cable somehow got misaligned from the normal path it's supposed to take. Check the entire path of the cable, not just the brake itself, to make sure the cable is moving freely.
