I have 29'er wheels on my CX bike. They work fine. I'm running 40mm tires on there, so a MTB wheel is appropriate. If I was going to use smaller tires, I would think about it.

some hubs have conversion caps to convert, but usually it isn't cheap. Best to buy what you need up front. I had a set of wheels that would convert, but it would have cost me over $100 to convert both wheels to through axle. So they are staying on the bike with QR's
