Sure, they could try to weasel out of warranty coverage, but how can they prove with 100% certainty that you used it in a trainer?

Point being- It's unlikely to damage your frame unless you do something stupid, and if it does damage your frame it's difficult for them to lay the blame on a trainer. If you think the risk of a future warranty claim being denied is too high, consider a cheap backup aluminum bike for trainer use.
