A long time ago I asked someone who built wheels that same question. He said that small flange hubs use longer spokes which translates into a more comfortable ride for road bikes, whereas large flange hubs use shorter spokes, which means a stiffer ride an better transfer of energy to the wheel. I'm not sure if that's accurate, but he built some fine wheels and I think he knew what he was talking about.
