If it is a hassle and paperwork and dealing-with-idiots factor I can understand charging more for parts. Put yourself in the guys position: he orders you a new 175mm Super Record crankset, and the idiot that wanted it doesn't come in. etc. etc.

What's I'd probably think better would be a slight parts surcharge (with down payment) and him charging more for his labor.
