It depends on the train. If it has "roll on" service, you will have to get the bike from the first train and be ready to load it to the second. If you check the bike through, boxed up, to your destination, it will be transferred along with any other luggage.

Last time my wife and I took Amtrak on a tour we needed to change trains in St Louis from the Illinois Service train with roll on, to the Missouri River Runner train with roll on. Changing trains involved unloading, taking an elevator into the station to pass through a ticket check before rolling back on the second train. Not a big deal.
