if i understand the OP, the concern could be that leaving the bike mounted in the trainer leaves the rear triangle/hub torqued down for an extended period, where the forces applied are "unnatural" - the mounting skewer is torqued inwards which is different than during normal riding.

on my minoura mag trainer, i make it a point to loosen the skewer a couple of turns but leave enough to leave the bike mounted.
