I believe you are making a false assumption unless I am misunderstanding you. You would be buying a new Shimano crank and new bottom bracket correct?
This has no relevance to any flushness you reference. A good bottom bracket to mount a Shimano crank to your PF30 bike would look very similar to what you have. The bearings would be outboard of the shell.
