Could it be the cleat fore-and-aft position? The Lakes are a bit longer (c. 5mm - I went up a size because I'm between two sizes), but I attempted to get the cleats the same difference from the tip of the shoes, so maybe there is a small difference in cleat position relative to the ball of my foot.
Any ideas on what to adjust first? I don't want to chase errors by making all sorts of useless adjustments...
Not familiar with Speedplays, but can you rotate the cleats? The angle might be off just enough to aggravate your knee. I ride SPD, and a couple of degrees off started bugging me 30 mi/50 km into my first ride with new shoes...
