I'm not sure if I understand how you and/or your friend measured the stems. But I can tell you how my stems measure and how I measured them.
I have two Nitto stems, a 90 and a 100.
When I measure along the top of the stem from the center of the bolt to the center of the bar, they measure 95 and 105. The way I believe that Nitto measures them is along the midline of the extension from the side - in other words from the middle of the steer tube to the middle of the handlebar as it's actually installed. I hope these photos of the 90mm stem help. It's hard to see from the perspective of the photos but the measurement along the top of the stem from the center of the bolt does hit 95mm right in the middle of the handlebar clamp, while the measurement along the side from the center of the (what's it called?, the shaft?) to the center of the handlebar clamp does measure 90mm.
