I've done what you describe, Total Bluetooth failure.
I disabled Bluetooth and only enabled ANT+.
Had to use my SM-PCE02 and hardwire in to switch it back. I just can't remember if it was my 11sp or 12sp I did it to.

I haven't delt with a bike having hardwired Brifters, but it's my understanding that once connected with a SM-PCE02 all devices will show.
That said, are you sure the socket on the Brifter is live and not for a remote shifter.
I always connect in to the Di2 at the rear derailleur for both 11 & 12 sp.

BTW you don't state where you are located?
