If this is a wheel you've been using for a while and the pinned joint is just now doing this, then it might be a indication that you need to have a wheel person look at your wheel to make sure all the spokes are tensioned correctly. And trued if needed.
Then after all that is squared away you can sand the joint or what ever you wish to do. However they usually take care of themselves after a few rides depending on how much you brake during the ride. But not if your spokes are loose and the joint is moving while you ride.
Though I'm not quite following the later conversation where you are talking about a bend in the rim! At any rate, I no longer DIY my own wheels. I rather trust someone that messes with them regularly.
