SO many things can be responsible, in part or whole.
Believing and Knowing can be 2 different conclusions....
Given the info you give, I would more clearly define WHAT and WHERE the actual discomfort is happening. At what point of time.
Do you have mulitple bikes, shoes, pedals ?
What is a 'Long' Ride? (distance, time, climbing, speed, etc.)
Figure out an accurate way to really define any leg length or other imbalances...
That's all a starting point for further real consideration...
Then you can discuss, maybe find a kinesiologist who might have some knowledge in cycling...
anything else is just speculation
