As mentioned above just use some sandpaper but just turn the cranks while pressing the paper against the pulleys until the chain fits on the teeth. Fast and easy and no uneven sanding. And yeah, you shouldn't have to do that. Maybe directly contact Shimano again with a link to this thread so they get it corrected since they don't want the bad publicity.
I have contacted Shimano directly, with more pictures and a short video clip of the problem.
I considered the sandpaper or Dremel fix, but, in my hands, it would look like dung, it would possibly void the warranty, and it would cost me more than an hour in labor. I weighed that against $15 for Ultegra pulleys and in intact warranty case, and I went with the pulley upgrade.
