I have gone back and forth with the LBS who did the install and Specialized and Specialized will not warranty this and calls this "normal". Annoying and probably more cosmetic than anything, but just a testament that big name Western brands are not always better and not what they are cracked up to be. Funny enough my Aethos frameset that was directly bought from Specialized had excess paint on the rear calipers mounts and the front fork brake mount was excessively and sub hazardly faced and Specialized wouldn't do a thing besides offering to return the frame. Again, maybe more of a cosmetic or par for course for Specialized but I have never had these issues with Scott, Winspace, Felt, or any other bike I have built or worked with.
A chip on the bottom of the frame or the inside of the BB shell? If it it outer cosmetic they may not cover (but won't cause creaking) that but if it is damage to threads they should cover that or the shop should re-thread that under warranty. Me thinks there is some more to the story. Not saying you are lying or anything so please keep that in mind but I have a feeling there is something up as generally that would be a warranty issue if damaged at the factory if internal. External they might give a small credit but they might not. If you are having creaks where are they coming from because people always assume bottom brackets but the pedals are loose or the thru-axle or QR skewer or there is something else loose.
