My heavy duty touring bike is setup that way too, they said they did it that way to avoid getting dirt and mud on the shifter cable that could impair shifting. And my folding bike is that way because the folding mechanism made partial bare cable impractical.

You might consider adding a cable adjuster to the outer housing, I did that on my folding bike.
