how long have you had your current chain? do you mean "line up" from side to side or up and down (great language)? if it's not lined up horizontally then that's a chainline issue. have you changed the chain since installing chainrings/cogs? you can always measure the chain to see if it's worn. according to sheldon brown:

The normal technique is to measure a one-foot length, placing an inch mark of the ruler exactly in the middle of one rivet, then looking at the corresponding rivet 12 complete links away. no, not chainline.. that looks pretty good. It's more like the chain isn't sitting on the ring tight anymore. On the top of the chainring it sits pretty snug, but as the chain wraps around towards the bottom it winds up with a little gap since I think the space between the links is larger than the space between the teeth. Make sense? And yeah, I should just measure it.
