The whole thing will be a LOT stiffer with the flaps, so if that's what you want keep them. If you want them tucked out of the way better so that they don't ruin the profile, moisten the flaps, then jam a 2x6 in between the flaps and the rails and let it dry that way. That will crease the flaps nicely.
