It seems more and more that 135mm hubs are the way to go. I know with my build that I would like to have sturdier wheels for pothole eating/trail riding/possibly cyclocross for fun, and the price difference between say, Nashbar's generic disc compatible wheelset and the FSA wheelset is almost $200.
Yeah. I am a total disc noob so I'm not entirely sure I understand the alignment problem.

I'm learning wheelbuilding and I really would not mind having to do a build, but like you said the main issue is cost. I would really like to be able to run two discs and not have to run a caliper in back.

With the fixed side of an ENO hub and disc up front it would be pretty cool I guess but I have two fixed gear bikes already. This one would have better stopping power in the rain and the ability to run full fenders with little hassle, but for the price difference between a standard fixed hub and an ENO I could almost buy a cheap fixed gear frame. I'm considering pulling out my headset and cutting my losses
