Swapping wheels on Disc Cross bike (2 sets)

I am interested in obtaining a second set of wheels for my ’07 Cannondale Cyclocrss Disc so I can switch from Cross to Road tires easily as we move into spring.

When looking for wheels, I see that a lot of new 29er and Cross Disc wheel sets are using the new Shimano center lock discs, while my Cannondale factory wheels use Cannondale Wind hubs (135mm rear) and Avid six bolt discs.

I am concerned about the ease of swapping back and forth if the discs are not in exactly the same position relative to the hub. It would not be fun to have to re-align the calipers every time I swap wheels.

Does anyone have experience running multiple sets of wheels on a disc Cross bike? Did you use exactly the same wheels, or can you really swap wheels from different manufacturers and from six bolt to center lock?

I would consider buying another set of Cannondale wheels, but my dealer says they are not available.

Last thought, is there any concern about running two cassettes? Should they be the same on each set of wheels or just same manufacturer, or does it not really matter if all the drivetrain parts are in good shape?
