I am getting it dialled in right now, so there is no handlebar tape yet, just in case I want to move the brifters around a bit.

I have a quick question actually, for the mechanics: I think the chain is too long as I am jumping a couple of gears, can I use the magic link thingy that came with the chain (Ultegra 9-speed) to open the chain and then knock a couple of links off? Or is best to just use the chain-tool anywhere on the chain and use a new magic link thingy? Thanks for any help.

Shimano chains use a specific pin type link. If you got a master link it is prolly not Shimano. Do NOT break Shimano chains the regular way. when you break one you have to knock the link pin all the way out and replace it with the appropriate pin. There are master type links that will work. If it is skipping more likely it is a sticky link than the chain being too long.
upon closer inspection of the pic...yer chain looks to be too long. With the chain on the big ring and smallest cog a vertical line should pass thru the 2 jockey wheel bolts.
