I had the same problem just recently when I switched from spd to Look-type pedals.. one thing to consider is that the switch may change your stack height (distance from bottom of foot to pedal spindle, which depends on pedal design/cleat height/thickness of sole). Adjusting my saddle height accordingly made my knees much happier.

Another good tip regarding cleat adjustment that I've heard is to sit on a hard/flat chair and let your feet hang to find their "natural" position -- try to mimic this with your cleat angle.
