Mr Tuffy liners can actually cause flats if they're not perfectly installed. The tube gets a little wound up, there's extra friction, and then it goes flats. Those thorn resistant tubes are probably protecting you more from your liners than road debris.

If you haven't had a problem, then no worries. If you start getting mystery flats ditch the liners.
